Hi,
Lets take a sample set
www.cnn.com
www.cnn.com/beauty
Now if you use remove duplicate domains in scrapebox the software removes the longer one and keeps the root domain.
I rather have the longer url intead.
How often have you been able to post a comment on the root domain ?
Let me know if I am missing something or I will have to avoid using the duplicate feature or make my own script to take are of that.

Select "Remove Duplicate URLS" (long url)
Never remove domains

but there is no option for to remove duplicate domain and choose the root domain only ?

You said you wanted to keep the longer url, to do that you "remove duplicate urls" if you just want CNN.com then you "remove duplicate domains".
What you trying to do find backlinks?
