Try going to manage >> config >> and have it set to kill the threads when it reaches X threads. But try pushing your automator window out of the way and hitting stop on the actual proxy manager.
If you hit stop on the proxy manager and it stops then the above will help, else its potentially a case where it wont' help. But if you hit abort on the automator the automator will wait for the current process to stop and if it doesn't it will set there.
You could kill the process with task manager.
