The whois check element works inside the parameters setup by the whois engines so that it doens't get the ips blocked. Now you may get a random occasion block here or there, but its not getting the ips blocked.
The problem is that something is locking threads. So as it locks 1 thread and then another the threads decrease to 1.
So you can whitelist scrapebox in all anti-virus, malware checkers and firewalls and then also you can try whitelisting it in your router, if you have one.
You can try shutting down any 3rd party programs as well. But even windows can lock a thread. So at the end of the days you have to sort out what is locking it and stop it.
Else I guess if your system is happier with smaller batches then you can always split the file and try like 500K urls etc..
